That does sound like Final Crisis. Each issue had 2 covers: one with a character, the other showing something relevant to the plot. The characters spotlighted included Green Lantern, Flash, Supergirl, Darkseid, Wonder Woman, Batman and Superman. The series ran through most of 2008.
